Rich, it's nice to see this up here. Some thoughts:
Cover Your masthead should include all the words of "Habitat Magazine". However, at this point I'm not sure how you would do that. So - if you can defend the choice to use only "Habitat" and not the word "magazine" you can go with what I see here. You must have a good reason to drop it - based on your target audience... or something.
You need to add a date to the cover, maybe above the theme title? Speaking of that element, I would suggest you move the words "The Future of Food" up, so it sits more comfortably on that box, not hugging the bottom.
Inside: The folios seem to be jumping around a bit ... this can't be. I notice this on pg 11. Just drop it if another element is in its way,you don't need a folio on both pages.
The folio sits inside the page, near the running foot. Make sure it is styled in a way in which we think it is part of that element - because it IS part of the running foot. Its position and size seems to be a bit awkward in relation to that footer.
Table of Contents - do you need the bottom rules? Maybe you do on the left page, but I don't think you need it on the right. And if you drop it, you'll be setting up our expectation for the following pages... sometimes we'll see that side/bottom rule.. and sometimes we won't.
Pages 4/5 - I think here, the rule that runs down page 4 should actually, instead, be on page 5 because of the length of your columns. There is more room for the rule on page 5, it looks like it is cramping the design as it sits currently.
New Face of Hunger - the type comes pretty close to the image on left page, and you have lots of "left over" space in the type column on the right. Push the type around, so it doesn't crowd the image, and better fills the right page (I've suggested this before, so try it).
